Fluorescence and Dye labeling peptides
Fluorescent and dye-labeled peptides have been developed for in vivo biomedical imaging, protein binding, localization studies, and more. Fluorescent dyes can be attached directly to the N-terminus of the peptide (e.g., FITC, often with an aminohexanoic acid (Ahx) or β-Ala linker inserted between the fluorophore (fluorescein) and the peptide's N-terminus), to Lys or Cys side chains at the C-terminus, or at various other positions within the peptide.

FITC
Fluorescein isothiocyanate (FITC), an amine-reactive derivative of fluorescein dye, has been extensively used to label peptides and proteins. It can be labeled on the peptide's N-terminus or on the lysine side chain.

Cy3 and Cy5 are dyes with extremely high extinction coefficients and fluorescence, making them especially suitable for highly sensitive localization assays of peptides in cells. However, their main disadvantage is the high instability of these molecules under peptide synthesis conditions, which leads to comparatively low yields.
